The Beast Master’s 3rd feature Primal Companion allows you to command your beast in combat using a Bonus Action, but it also says this:

You can also sacrifice one of your attacks when you take the Attack action to command the beast to take the Beast's Strike action

So, starting at 5th level, when gaining the Extra Attack feature, a Beast Master can take one attack themselves and command their beast to take another.

But then, at 11th level, you gain the Bestial Fury feature, which says:

When you command your Primal Companion beast to take the Beast's Strike action, the beast can use it twice.

So, does it mean that foregoing a single attack from the ranger allows the beast to make two attacks, or does the ranger have to sacrifice both of their attacks for the beast to strike twice?

Basically, is a 11th Beast Master able to attack three times using only their action thanks to their Primal Companion?

Yes

As a level 11 Ranger, you have the Level 5: Extra Attack feature, along with the Level 3: Primal Companion and Level 11: Bestial Fury features from your Beast Master subclass.

  • With only Primal Companion, you sacrifice one of your attacks when you take the Attack action in order to command your beast to take the Beast's Strike action once.

  • With Bestial Fury, when you command your Primal Companion to take the Beast's Strike action, again sacrificing one of your attacks, your beast takes the action twice.

For both cases, if you have any remaining attacks, you can still use them.

The wording is important here.

It says "the beast can use it twice", and it does not change anything about the action economy on your part.

Therefore it is still "one of your attacks". So, you can still attack with the additional attack from Extra Attack.
